Hi, I have the same question. Tried out all kinds of setting combinations (also the ones you pointed out). But the changes I make only affect image galleries, not portfolio items. What can I do?
Make sure you are adding the Portfolio Images in the "Featured Image" Metabox and not the "Custom Thumbnail" Option as that shows the image as uploaded and does not resize/crop it .
All my images are set as featured images. Masonry size for the individual projects is set to tall where needed and I have activated the "yes, please" option for masonry everywhere. Masonry grid size is set to photography based. I have tried all kinds of settings combinations and regenerated the thumbnails, too. Still my projects appear cropped/in a fixed grid.
Ok, so I got it working. The images need to be set as custom thumbs (just the opposite of what you said but thanks for pointing me in the right direction ;) ) and the paralax effect needs to be turned off. Is there a way to get the paralax effect working with a masonry portfolio/gallery?

The Only difference is that you have to set the Masonry Sizes in each individual Project page here : http://prntscr.com/ip8qld .
