Sorry for the dumb question. Here goes: If Salient carries all the custom CSS from the main box and the individual box through the upgrades, do you still recommend a child theme?
A Child theme is recommended only if you wish to change the template files or extend the theme functionality. If you simply need to add custom css you can don't need a child theme.

If I have made changes in functions.php will these be overwritten when upgrading without a child theme?

Yes any changes to the theme files will be lost if you update because you are replacing all the old files with the new.
