From what i am seeing the portfolio is working perfectly that is no items are hidden under the top menu. Here is a screenshot of when i add more padding to the portfolio container: http://prntscr.com/32gq7l . The overflow you mentioned earlier is due to the image cropping the thumbnail is doing in order to show cover the whole image in the container. Nothing wrong with it :)

please help, I have problem with top margin, if the sortable filters are disabled, portfolio has top margin - 75px and it's overflowing to menu.

Add this into the Custom CSS box located in your Salient Options panel:
#boxed > div.container-wrap { margin-top: -23px; }
