I've seen this occur before in the raw version of WPBakery as well. It should not happen if you use the most reduced fraction of the custom columns i.e.
1/4 + 1/2 + 1/12 + 1/6
instead of this:
3/12 + 6/12 + 1/12 + 2/12
Can you test that out on your end?
