    I've chosen the centered header navigation option but the nav items are off center.

    Yes, I've chosen Centered Menu. I want my navigation items to be centered. They are not. 

    What can I do to fix that? Is it an issue with my custom CSS?

    Yes its possible. Please remove your custom css and check .
