Disregard. I updated and it is fixed. In the future could you include which files changed? I had a bit of custom CSS and had to restore it -- wasn't sure if there is a better way to do an "upgrade" in the future.
We actually have plans of making the theme extendable and provide a child theme with it . So its easier. Best Resource is the Official Documentation Codes of WP : https://codex.wordpress.org/Child_Themes .

There are two logos appearing both the Retina and regular as soon as you scroll down on the page. This wasn't happening before. Ideas?

Easiest is to use a child theme. Then you get the base upgrade, without having to reset the custom stuff for each upgrade.
