Is it possible to exclude a category from showing in the sortable portfolio list? I want to be able to use some of the portfolio-related shortcodes which require you to select a category, but I do not want that category to show on the portfolio page.

No i am afraid its not possible without code edits in salient/nectar/tinymce/shortcode-processing.php .
