Could you allow us to log in to your website backend dashboard so we can check on this for you more?. We are gonna need the username and password of admin user as well as the login url.

The 9 thumbnails on the homepage do not have a single thumb that belongs to the logo category: http://prntscr.com/a2fp58 . That is why the logo filter is not showing up.
Sorry get what you mean but that is not the problem. I have a logo category and I have It selected to show on the home page. but it doen not appear. I have the axcect same portfolio item on the design page, and there it shows.

Yes thats because the first 9 items dont have one item that belong to logo category . If there is not item with logo category the logo category filter wont show . Hope this makes sense.

The issue is that you dont have any portfolio item of the logo category. Try using this plugin to reorder the portfolio item and place a logo one in the first 9 items : https://wordpress.org/plugins/intuitive-custom-post-order/ .
